Typically the oil would have to come from the center seals leaking, because  the case drive is full of oil to lubricate the oil and water pump drive gear.  It was not uncommon on engines to have some center drive leaking after long storage periods, but it was only minimal and was not a concern.  When the engine is full in your case, the seals needed to be replaced, or a new exchange crankshaft now because the of the bent rod. - Straightline Performance

Have seen this before, almost every time it was a bad seal in the oil pump bleeding into the cases.

Fuel shut off is off now, but don't know how it was when it hydro locked, it has set a long time before we got it to fix it. But the cases are full of oil now.

Fuel or oil will pass by the center "seal" with no problem and fill the entire case.Could have been fuel or oil.Was the fuel shut off or left on?

We have a 04  800 ho doo that must have hydro locked, after the back fire happened the motor sat for  8 or 9 months. After pulling the motor and tearing it down, we found the bent rod, mag side, and both sides of the case full of oil, how did all this oil get in there. Not sure what caused the Hydro lock. Did this oil cause it, or was it a fuel problem, like normal hydro lock's, and after it sat for 9 months the oil seeped in the cases. Don't think the center seals or oil pump check valves went bad all at the same time.

Let me know what you think.
